Reading this:

http://www.islamic-council.com/qurana/tawba/5.asp

- who actually is ordered to be killed? What's this word "المشركين ", what does exactly it means? Why it's clearly written and annotated as "Mushrikeen" in the original text, there is kasra under "kaf", but all quran recitations I heard pronounced it as "mushrikoon"? Anybody knows the origins of this word and its meaning? I am asking because imho the interpretation of this verse makes a big difference between good, peaceful Muslims you would love to have for a neighbor and those wahabi majnoon who love blowing people up in the name of their faith.

Mushrikeen and mushrikoon only differ because of grammer, but they are the same word.

Mushrikeen are the people who make a partner for god, who are not monos.

in the verse it says kill the mushrikeen who have not fulfilled their promise to the prophet that they will not harm any Muslim.

Where is the words "prophet" and the "promise?" - I see only kill whereever you find them.

Are you referring to the previous ayats, 3 and 4?
